Even disabled, Watchlist Application still adds modified documents to the watchlist of the user

Disable the watchlist in xwiki.properties.

Create a new user (not the Admin). Modify some pages. Notice that now these pages are added inside the object XWiki.WatchListClass in the user page.

That's because, by default, any modification updates the wachlist of the user.

This is a problem because the notifications handle watchlist settings via the Watchlist Bridge, and so the notification filters are affected.
